Sounds like he's trying to feed MacPerl Unix or DOS text files. which of course does not work. Alpha will show you what kind of text a file conbins in its status bar at the bottom of the screen. It will show either "Mac", "IBM", or "Unix" in a little box. That's the only way you'll know what kind of end-of-lines are in the file, since Alpha has no problems working with any of them. If you click on the box, you can select the type of text you want in a pop up. Make sure that Perl scripts that you're going to run with MacPerl are Mac text files. Nothing else will work.
