So, all of the Perl works fine, but not the AppleScript?  Maybe you should
post a sample of the perl code anyway?  But, I think it's an AppleScript
problem.

You should look at Bill Cheeseman's web page for his info on making
portable AppleScript applications - it's not as straight forward as fully
qualifing the paths.  Bill's page is here:
