Sorry to come into this late, but...

I actually wrote BareBones tech support about this question awhile back,
and was told that per-buffer extension-independent syntax coloring would
perhaps be added in future, but was not a high priority at the moment.
Alpha is actually IHMO much better than BBEdit for Perl hacking - you *can*
do Emacs-style syntax coloring not based on file extensions, it'll capture
MacPerl output, and on the whole, is VERY Perl-friendly. Take a look.
